To start this quest, talk to PAM in the Railroad HQ.
This quest will be triggered or can be aquired when you complete Rockets' Red Glare quest.

Stages of "A Clean Equation" quest
1. Eliminate the Brotherhood Patrol
Even with the Prydwen destroyed, Brotherhood stragglers are a threat to the Railroad. PAM has spotted a surviving patrol. It's my job to deal with them.
Possible locations of Brotherhood patrols: Shaw High School, etc.
Go to the location marked on your map and eliminate all the Brotherhood soldiers.
2. Report back to PAM
One Brotherhood patrol eliminated. PAM will need details for her calculations.
3. Quest completed
With one more piece of the Brotherhood dismantled, our lives become a little safer.
